As for the slow system startup, I also experienced the same when setting up the master instance for this solution. I'm not sure what's the reason for this but will try to inquire at the CAL personnel.
I think what happens is that the startsap command is not executed in a timely fashion. So my solution (when I was impatient after firing up my instance) was to log on to the instance via a terminal session and executing the startsap command manually, instead of waiting for the startup process. You can try that as a workaround, since you have root access using the .PEM file from your instance and then you can switch over to abaadm via sudo su - abaadm then just use startsap. This should speed up the process.
Edit: I just received word that doing this manual startup is actually a bad idea because it can cause problems. So rather wait for the system to do its thing, even if it is slow.
