Yes.  Create a "dynamic recipients" report that has the information needed to burst the report and the department name to use in the output file name.  In the Dynamic Recipients section of the publication, set the department name as the "User Name".  It can then be used in the Destinations as part of the file name - it will be in the drop-down list.
